Human iPSCs (WTC11 line) expressing Lamp1-APEX were treated with sucrose overnight to form sucrosomes, and half of the sucrose-treated cells were treated with invertase to shrink sucrosomes to cause lysosome tubulation. Proximity labeling was done of the lysosomal surface as 3 technical replicates per condition. Biotinylated proteins were captured with NeutrAvidin Beads and samples were run by SDS-PAGE until they entered 1/4 the gel length. The short lanes were excised and processed for mass spectrometry by dissolving the gel and trypsin-digesting the samples. Label-free quantitation was performed.
