The Application of Topological Scores in the Identification of Protein Interactions

Description

We have devised a novel computational framework that integrate protein weights using spectral counts to analyze protein interaction networks from reciprocal and non-reciprocal proteomics datasets and generate positive and negative preference interactions. We used for purifications proteins involved in DNA-repair. We selected 17 protein seeds for affinity purification which are part of different DNA repair mechanism. In addition to the purifications of known elements of the DNA repair pathways such as MSH2, MSH3, MSH6 (Mismatch repair), RPA1, RPA2, RPA3 (NER pathway), XRCC5, XRCC6 (DSBR), SSBP1 (DSB pathway) or PARP1 (BER pathway) we have selected additional 7 proteins for purification which showed to be related with proteins in these pathways. Our previous study has revealed WDR76 as a novel DNA damage responsive protein and it showed strong association with members of DNA repair pathways, CBXs, and SPIN1 proteins, therefore they were included here for the analysis.
